I would suggest getting it in to a Ford dealer and have them flush it.

You might not want to but Ford has a very good solution to this issue due to a problem with brown coolant on pushrod 3.0 v6's in the Taurus and Sable.

The problem in those cars was high acidity in the coolant and in some cases it actually ate holes in the core plugs of the block.

They use a powerful cleaner to flush it clean and then when the system is clean they put in a neutralizing agent that is normally used in diesel engines that prevents the rust from coming back.

I have never seen this in a Focus before and I am not positive that they can do this since the Focus has an aluminum head but it would be worthwhile checking.

Or you could just buy the neutralizer and have your guy add it after another flush.

Again, I am not sure this is okay to do with an aluminum head but I'm not at work so I can't check to be sure.

Regardless, you do NOT want to leave it this way because odds are it's working on the core plugs in your engine right now.
