Why not? Even with mods you can keep your waranty going on anything the mods don't affect. Obviously engine mods can lead to reduced reliability, but if installed right and it's not beaten on, the car can remain very reliable. Simple mods like intakes and exhaust have no effect on anything really. Visual mods like a body kit and audio mods affect nothing either. So go ahead and mod the car. Chances are the only thing you'll end up having to fix in the life of the car will be wear parts which aren't covered anyways.

And your comment about a car being too old to mod is just silly. I would love to find a 1986 Fox and modify the crap out of it. I'd actually probably enjoy it more than I enjoy the Focus or any new car. Old cars are good fun to play with, in most cases, a decade or more after thier release the aftermarket parts start getting pretty cheap (unless you're restoring some thing pre 1970) I did some looking and all the parts I need to turn a VW Fox into a 1.8T monster that could outrun a Mustang GT would run me less than what the parts on my slow as balls Focus with flappy scissor doors cost, and when I wasn't at the track destroying muscle cars, I'd be getting 35mpg+ in my little 2100lb car... good times!
