Default Intake manifold leak

My car is up and running. I have 2 problems. When the car is idling it idles at around 1k or a tad bit less and it sounds like it has a stumble, but never dies. The car idles really at like 2 grand and the revs sort of hang and when i push the clutch in the rpms go up like 500 rpms then come down after a while. The car goes fine other than those 2 problems. After like 30 miles of driving the Check engine light came on. Im going to hook it up to my scan tool tomorrow. I looked under the hood to see if i could find a problem and i heard a hissing noise so i looked around and found that a plug on the back of the intake manifold was missing i plugged the spot on the intake and the stumble got worse. What are the plugs on the back of the intake manifold for and would this cause problems like im experiencing? Thanks guys

Those plugs are for vaccumm lines. If one hole doesn't have a line going to it, you have a problem. Did you recently switch to a 2000 mani? If you did, there is sometimes an extra hole on that manifold that needs to be epoxy'd shut before installation. Also, your EGR gasket may have gone down the [censored]. They are pretty delicate and maybe be dented or cracked possibly.

Which one to epoxy shut? In the middle you'll see I believe 3 or 4 identically sized inlets for the vaccumm lines in somewhat of a diamond shape. It doesn't matter which one you close up, just do the one of the identical ones.

I need help with my vacuum lines. I have the the plugs all in place but the small tube on the far right (passenger side) came unplugged. I don't see where it supposed to plug into with a quick look under the hood.

It is plugged into the mani but not to whereever it's supposed to go. The middle one goes to the black box next to the strut, the left side goes to the EGR sensor (TPS?) on the firewall.

Any ideas. My GF has an SPI so looking under the hood of her car probably won't help me. Thanks!
